what bugs me about that perk is that you can't (at least in my game) see the stats of pebbles when you switch gear, you have to equip him and then inspect pebbles (well, or at least re enter item menu) because any time you check different gear options there it is as if he didn't have the perk in the first place

Pebbles and Herring can be "upgraded", but their courage stays on the same level. It's not a bug. Fast horses got low courage in general, check wiki.

there is a warhorse perk that should increase the courage of your horse when you kill enemies while on your horse... but it seems to be bugged (with this perk you should be able to reach max 30)

Horse equipment doesn't exist only for cosmetics.
Buy some.
