Not really, you get called out on the end for killing innocents or stealing.
Your conscience is not a bad ending. Bad ending is for example getting Samuel killed.
In the dream you have? I never did anything bad in main missions, and i still got called out for killing innocents and stealing. It's quite possible it was from enemies surrendering and still killing them.
About stealing I believe due to missions you just can't avoid doing it at least once. But in my case, I was a master thief robbing shops in every village. ;)
I think i have to replay the game in hardcore without steal or murder to much so i can do more talking with them... :(
