Yes.

I find it amusing there's a bark perk.
I don't think I have ever had an option to eat Mutt...there was another stray dog that was on the menu.
Hell no!

Eating his horse would be a sin, but I think Jesus is ok with eating your dog?

Just one more reason to avoid heaven.

It comes up at a point in the story where food runs out.

Yeah, I know...but for me there was no option for Mutt...just another stray dog that was roaming the castle.

Was he waiting somewhere else or had been injured?
1. No if you are chasing vegetarian achievement
2. No if you want to keep him, there will be another dog at the castle if Mutt was sleeping at Inn during that quest
3. Yes if you want the complete realism and not chewing boots like in Charlie Chaplin movies or something

Same thing happened to me. Got a stray dog. But I watched someone else play and it was Mutt. Not sure what changes it.

An alternative to chewing boots is to brew moonshine. You can even give that to Hans to complete the objective.

You can get some for helping a guy out. There was some food in a locked chest as well on my first play through.

I made soup out of Mutt but somehow he just showed up again later...
No need to. There's some tasty boots available.
Do not eat the Mutt.
Kill Dry Devil and eat his boots before eating Mutt.
And I'm not even a dog person.
