Report a translation problem
For EP1, using GCFScape, you open the ep1_pak_dir.vpk located in the ...\common\Half-Life 2\episodic\ folder. There are many .vpk files but the *_dir.vpk is what contains (actually accesses) the contents of the rest of the .vpks, so this is the one you open. Extract just the content you need or all of the content into your ...\common\Half-Life 2\episodic\ folder.
You can do the same for EP2 as well as HL2 and Synergy. Then all game content will be available to Synergy in an unpaked state.
The game (Synergy) should temporarily extract the needed content from the vpks when needed but this doesn't always work flawlessly. Manually extracting them ensures the files are available.
Personally I extract the Maps, Materials, Models, Scenes, Scripts & Sound folders from the vpks and place them within my Synergy folder where all of it's content is located, although it should work just as well extracting them into their own respective game folder. You may also need/want the other folders from the vpk: Expressions, Media, Particles & Resource
When/if extracting into the Synergy folder do not overwrite an existing file, you want the original Synergy version of the file.

To make sure all the original Synergy files are intact you can re-extract the Synergy files, overwriting any from hl2 or the episodes.
I guess it would be best to extract the files in order of release, that way any duplicates should be replaced with the latest version. So, in future, extract in this order: hl2, ep1, ep2 then Synergy.
Beyond this I am not sure what you can do to fix the issue but if i come across one I'll post it here. Verifying the files is another option, could be corrupt/missing files in any of the games.
If you want to revert your Synergy install back to original just delete the main Synergy folder and then use the verify files tool to reaquire it.
