What I would do is 'merge' (copy) the 'materials' folder from hl2 to your synergy 'materials' folder. If it asks about replacing files tell it to keep originals so it doesn't overwrite any existing files.
Sounds like your install may be messed up.
With steampipe Synergy now relies on the gameinfo.txt file to include the hl2 content from the vpk files. May want to check your gameinfo.txt file and/or rename it and verify synergy files to grab a new copy.
I actually remember it doing this before on my old PC, I remember every glass texture/window had the checker squares instead of transparent glass!
Then make sure hl2 is mounted in the games list on the synergy start screen.
Make sure you've run HL2 and it's episodes recently. You might not have updated them to the Steampipe system.
