Your skills don't reset if you import a character.
The gear you have equipped persists through walkthroughs.
Bottom line, everything is working as intended for you.
Skill resets can happen in the later games (if you import a character but then choose a different class) but not in the original.
GrimAquatic is right you aren't missing anything and there are no bugs in what you describe.
You are not just given that stuff for free! Look for weapon licenses and purchase them. Then it is a matter of luck if your favorite vendors (C-Sec or the Normandy Quartermaster) get some master items for you to buy. Check back often. Really nice gear is somewhat hard to find.
Never seen "spectre armor".
When you are "promoted" to Spectre you don't get anything of the sort. Spectre Master Gear appears in stores after you obtain Rich achievement. Which he clearly knows, although he was mislead to believe that there is Spectre Armour.

I thought console command was cheating.
It's not on Xbox 360. It's not on anything. You can get it only on PC using at best arguable methods.
Also, as far as I know, the game was made on Unreal Engine from the start.
Mass Effect was made with the Unreal Engine from the beginning.
