Everything you can scan is almost always found outside the city.
Keep in mind you'll have to scan multiple critters and flora to get 100% scan credit on them.
For me, it is "F" to bring up scan view and then "E" to scan things when they are targeted. Note, the scan function has a pretty low range if you haven't skilled into it, so you have to be pretty close.
Also, fauna and flora require more than one scan to get to 100%. You need to scan 8 different plants/animals (of each type) for them to be fully scanned. In the case of plants, if you harvest them, it will also mark that one as scanned, so you do not need to both scan and harvest if you plan to harvest.
On that note, in the the case of critters, if you kill them it also counts for scanning.
You need to be in range to scan. I believe without skill investment its like 10 meters from the object. It goes up by 10m per level of the "Survey" (i think it is survey) skill.
Your scanner needs to be open, there needs to be a blue outline around it and then you can press E. Only exceptions are flying creatures (distance seems not to matter) and resource fields (when the ground is colored - there is not going to be an extra outline and the distance also seems to be eased up on).
You can also only scan them once. And you "scan" animals by killing them. So if you killed one, you can't scan it again, as it automatically scanned it for you.
