So keep the shields down, and ballistics on the engines ?
If you're going to use weapons that cause actual damage be careful with how much power you put into them as you can destroy the ship before taking out the subsystem you're targeting, I found this out the hard way.
I tried taking out a specific (quest related) ship with full power directly targeting the engines when locked on. I'd take it down to one bar then every time the next shot would destroy it. After multiple attempts with this happening I dropped the power level down and tried again and took out the engines without destroying the ship.
a few time they were so heavily dmged that even EMs blew them up to fast.
When I want to take a ship, I use my main weapons till the shields are down, (with the engines targeted.... usually, one shot after shields are down takes 'em out.) then switch to the EM weapon until I am in range to dock.
Frankly boarding/taking over ships this way is a bit too easy, wish I'd known starting out.

Their names are all generic nonsense it was like "spark 750" or something. Key is to check the damage to different things in the ship builder, it should tell you what it does to each.
