For me, I left a stun mine behind during the infiltration part of the "Background Checks" mission for Ryujin. Due to poor game design, the mine detonated on a later portion of the mission; where you were no longer authorized to attack the Ryujin guards; and triggered everyone to become hostile (my companion included). All despite them not knowing I was there earlier or that the mine was mine. I used TCL to quickly disable the freaking mine.
I`d say reloading to an earlier save may be the easiest option. Or using console commands to reset the quest. Or try "player.paycrimegold" or "setally" to fix it via command, but I don`t know the Hopetach ID, or even if it is considered a faction.
I suspect this will be 'fixed' by story reasons I won't get into here.
Once they're dealt with everyone else should return to their normal duties. Just make sure you don't hit someone else while dealing with them. Personally I let my companion take care of them so I didn't have to worry about friendly fire hitting the wrong people.
This is my EXACT experience, in every game (I am NG+4 right now).
It was only 2 security guards hostile and I killed them easily. No others were hostile and it only happened about 3 times then it stopped.
Yup same for me. Just the two though.
