Doing that in Den is safe.
Flying a ship to Den, registering, selling and then returning to the previus one teleports you to NA and nukes the city. FAr too specific bug to be random and Devs are unaware. I could even leat towards them making it intentional for some weird reason...
The best course of action is to reload an earlier save.
I wasn't asking to change any quest flags; what happened here is likely unrelated to a quest anyway. I was just asking if there was a way to refresh the city area, so that maybe the bugged objects return.
I know it's a longshot, and I fully expect the answer to be no. Like if you deleted a tree in Sanctuary in Fallout 4;, you can't get it back. But I was able to fix the invisible ship by changing the parts and name, so part of me hopes the missing objects are actually still there, just glitched, and maybe a rebuild of the cells will detect them properly again.
Suddenly I have gaps in the ramp that drop me down to the bottom of the map, the trade authority kiosk is gone, essential quest bits like ATM's are gone, and the transport shuttle at the commerce section is gone.
I need someone to find the ♥♥♥♥ out what's going on, it's stuck like this and re-loading did nothing.
I didn't find a fix, but I can say that the glitched missing parts come back in NG+ just fine.
You remember good gaming back when in Fallout 3.
Why can't we set a ship to self destruct and end the Constellation group?

I've sold commandeered ships at the Den before. I'm sure all of you are making sure the ship you want to keep is marked as your home ship before you sell the commandeered ship, if not you should be.
I have the same problem as you but mine was caused by something else. Mine triggered with the terrormorph attack for the Vanguard quest.
An RPG is an interactive pre-written story. Not a *reactive* story in-the-writing.
If you desire the latter, then you should be doing live roleplay with live people, not with NPCs. There's roleplaying groups for that.
