How do you clean up the mess of junk and crap and make this ship look better?
I tried using decorate but that doesn't seem to remotely be the way to do it.

Try going into Ship Builder and Changing the Hab Type to Empty and then back to what it was (or leave it empty and decorate it yourself.

If I recall correctly they are Hopetech Habs so ....they tend to look lived in. If you sleek and Clean you want more towards Deimos or S/E.
