You can also unassign them either through dialogue or through the Crew Roster. To access the Crew Roster, press [Tab] on PC or [Menu] on Xbox. Select the Ship tab on the bottom left of the screen with [E] on PC or [A] on Xbox and then press [C] on PC or [Y] on Xbox to view the roster.

I do not want to remove them from my ship and I do not want to unassign them. I want to permanently remove them from my roster as if they never existed. I don't care if its by mods or by console commands. There must be a way.
Only other option is to target the NPC by console, make sure the ref id is showing and then disable them by console command

when there in your presence in front of you, invisible npc is a corrupt game or bad mod
I am not able to load the game at this time. Please make a hard save before trying this. It should not harm your game but you never know. It's a roll of the dice, but it will probably disable achievements. That and my memory is not stellar. I'm pretty sure this won't summed 5000 terrormorphs into your ship though.
Open the console and input "save funclist 1". Your game is going to lag or even hang for a bit. It will create a text file in the game folder (I forgot the name, sorry!) that you can open and search for the NPCs name. The first reference ID in the line their name is in is their ID. You than then use "PRID (their id)" <ENTER> "moveto player". Then you can target them and disable them in the console but I am going to make a guess that it is not going to remove them from your roster like you want.

ADDITION:
You may be able to just "PRID (their ID)" "diable" then "markfordelete". Just make sure their ID is above the console in the center of the screen so you don't delete an unintended item.
I had my original ship with two crew members then got a new ship and added more crew later. Now 3 crew members are missing and nowhere to be found. I wish there was a way to just remove them from the crew list. Also I don't want low level crew on my list. It doesn't make any sense why bethsda forces us to have crew on the roster if we dont want them. Why cant we have both the ability to dismiss and the ability to remove them. Its our credits that we earned, you should be able to waste them re buying crew as much as you want, like why do they even care?
