I can never bring myself to sell "unique" ships like the mantis one or the star eagle, but that's just completionist OCD.
If you don't want to use them you can just sell them.
Yeah, I kept the Mantis and the Frontier on my last playthrough, and used the Star Eagle (Rangers questline) for most of the playthrough. Eventually my skills got high enough to build something better and I tried making a couple custom ones. But I still kept the uniques.
i heard the Star Rangers quest will give free ship later but currenly i am using heavily modded Class B captured Pirate Ship with everyting i need for combat and cargo haul so i dunno
hopefully ship ownership is not limited by number
that being said, i do for some reason keep the frontier and mantis.
you (unless you use mods) can have 10 ships, and ONLY 10... if you get another ship when you already have them all, it makes you DELETE one, not even sell it, just remove one.
i really wanted, and still do, a GOOD reason to keep others, and maybe have them work for you somehow.. or at least, maybe a reason for a hauling ship and a combat ship.
there are however free mods / creations that let you keep as many as you want, and some that give a reason to keep others, like having a fleet of them following you, and even fighting with you in space, no idea why that's not a regular feature.
i dont like mods thats over the top and will break the save game sooner or later like those you mentioned of having fleet of ships following you

If you do kill one before that point the encounter breaks and the remaining 2 will turn blue and stay. Shoot them to make them red again. DO NOT SHOOT THE MERCHANT (or do, I don't really care).
The Merchant will not treat you as the Mantis so the whole ego stroking part of the encounter breaks also.
Any other encounter where they shout (Pirates, Spacers and Bounty Defenders (who are spacers)) about the Mantis don't run away (in my experience).
Val Ruhn and Ecliptic don't care (don't have the voice lines). UC and FC don't care either.
