I never really found a solution, Since I always get the Razorleaf around level 15-20 I just sell the Cursed ship.
I don't know what your options are but Getting another ship works.
Edit: To be clear, it has happened in multiple playthroughs. This is not an issue where I neglected to do things. Its just the nature of the beast. I have renamed captured Crimson Fleet Ghosts successfully. Its just a weird bug that shows up every once in a while.
If it doesn't work at all the ship is bugged. This can have several causes, one of them is it was part of a quest but sometimes they just bug out for no apparent reason. In an earlier playthrough it happened to me multiple times with the ships eventually deleting themselves.
Unfortunately I wasn't able to fix the ships when this happened to me. To get a non-bugged version of a ship I had to get myself a completely new one (buy or steal) then I rebuilt it until it looked exactly like the old one, renamed it and sold the bugged ship. Back then I think what broke the ships was capturing them in orbit but it appears they fixed this version of the bug quite some time ago.
