Unfortunately saving, reloading restarting, jumping, landing, etc didn't help.
Can you expound on this? If you use a console command you can no longer ping achievements?
Correct. If you hit the tilde key it gives you a warning. There are mods on nexus that re enable them. Barring that if you use console commands you can no longer trigger achievements on that save.
Gah! OK, Maybe I'll wait until I get onto a planet with an incoming storm and see if it clears when I get in shelter or leave the planet. Thanks all!

Just sit in the chair and wait for bad weather. Keep waiting until it clears, and the icon should be gone.
A good place to do this, is Procyon A III.
The weather effect gets stuck when you transition from exterior to interior, get interrupted by a cutscene, enter your ship, sometimes also when getting another debuff/effect, and of course, at times randomly when just switching from an outside to an inside.
To solve it, expose yourself to the same weather effect again. Look up a list of planets that have this environment, and simply go out and stay there for a short moment so you get the warning, then leave.
A prevention mechanism is: praying that it doesnt happen when you want to go to your ship or an interiour, dont get debuffs while exposed to weather, and dont have any weather/enviroment effects when a cutscene/forced scene appears.
As you can figure, none of these actually help, as the game is just completely broken in the regard of that ♥♥♥♥♥♥♥♥. You should not have to take a gamble or play the game carefully to prevent bugs, but its a Bethesda game, and the only way to prevent game ruining bugs is essentially by playing the game carefully or not at all.
