well it's not normal behaviour

Any ESP/ESL/ESM or whatever - which are located in the data folder should just add itself to that list

I've never had anything delete itself

Plugin.txt enabler mod is not required anymore

I haven't gone and added anything from the Creations menu , so that could be a factor, but I don't see why it would be

I use the Plugin.txt file for my Nexus mods and have added a creation mod to check it all - no problem here - all the non-creations mods show up in the load order tab inside the Creation menu.
Plugin.txt file is still needed obviously for non-Creation Nexus mods though - but if you check the Plugin text file under your User account you should see that any Creation mods have been added there as well.
Now I don't use a mod manager for Starfield - so I add my Nexus mods and update the Plugin.txt file manually - but no problems here so far... BTW - I have never seen the Plugin.txt file be deleted or altered, the game of course reads that file to check on loaded mods so not sure what is going on with your set-up.
I did see something that Vortex has been updated, so I suspect your Mod manager was not updated to handle Creation mods previously - have a look at the Website - might have been updated now.

The game may change your load order to some random crap also. It's all messed up. Even locking the load order is no guarantee that your LO will be intact.

The problem is a put manually again the mods and the game, when try to load the save game resets the damn plugin.txt file to the downloaded content from ingame, instead outside the game and happens on both my Laptop and my Asus rog ally (secondary account)

Then why the game is using it and reseting it to put the content downloaded from creations club? and where i must put my old mods then?

plugins.txt is no longer need on the latest patch. Mods are now native and handled in the creations tab.

Plugin enabler is even deleted and still happens

Um you sure about that?

Here's mine and I only use ONE mod, the last two were added by the game
# This file is used by Starfield to keep track of your downloaded content. # Please do not modify this file. *PhinixPortableVendor.esm *sfbgs00a_a.esm *sfbgs021.esm

@OP - Sadly I cannot help as my file seems to be working just fine.

I confirm that removal of plugin.txt enabler fixed the same issue for me. well, it worked for a second, and when I returned to game, all of them were disabled again.
Documents\my games\Starfield\Data\sfse\Plugins and remove SFPluginsTxtEnabler.dll from there.
ASI version is available for mods that have hardcoded dependancy, but it doesn't do anything

The problem is not happening with a manual mod install but dayum... the game folder gets so messy.

Well, it does for me
I suspect that part of the problem might be a folder junction as set by vortex.

add this line into starfieldcustom
[General]
bEnableMessageOfTheDay = 0

If the message is not toggle off it will create a single folder with a pictures in it and if that happens some mods get overwritten because game things that folder has priority. dont ask why, its strange :)

Bethesda has activated the mod support and thus also the function for the Plugin.txt of the Plugin.txt enabler is no longer needed you have to copy the mods to an actual game directory and then activate the mods in the Creations menu.
