Unless I'm misunderstanding what you're saying.
If you have the key and have used the computer terminal in the locked room then you should be able to go to the back of the ship and enter. The ramp is already down. Was for me anyway.
I think there was at least 2 large ships in that place. Are you sure you're trying to get into the correct ship? I doubt a mission is locked behind a perk. I think you're just doing something wrong.
Once you have the Command Tower Key, use it to access the tower and the computer inside. On the computer, select "Inventory Logs" and then the "Sunsail" file. This is the name of the ship in the hangar with the missile. The file states that the Sunsail's keys are locked up in a man named Niklas' locker, which is found within the Crew Quarters of the building.
Unlocking the Sunsail and Firing the Missile
Follow the quest marker to the Crew Quarters, where you'll need to dispatch a few enemies. You can then loot the Sunsail Key inside a locker and head back out to the entrance of the Sunsail ship. Inside the ship, go to the computer and select the "Debug Menu." Here, scroll down until you see the box for "Missile Pod," which you need to click. Exit the computer after doing so and the missile will fire, creating a large hole at the top of the red tunnel you visited earlier.
Okay perhaps it's a bug then, I'm not sure. Worked fine for me. As I say the way into the ship is round the very back near the ground, the ramp was already down and you just use the key to enter the round airlock door.
Can you take a picture? You say at the front? It's round the back.
