Maybe I'm being greedy with 5 resources but I'd read this wasn't unusual. It's just annoying to see one disappear - especially as moving the beacon doesn't appear to change the radius or list the resources again.
I can't see a way to delete it either to start over? I guess I'll try and find the Helium somewhere else.
Enter the builder as you normally would then enter "Modify Mode" which on a Controller is to tap the "B" button and on KB/M is TAB iirc.
Once in Modify Mode you can walk up to a module and will eventually be able to see the Delete option. On a Controller I hold X (tap to rename) and I'm not sure about KB/M but I believe it's "R".
Note: while in modify mode you also can Move modules.

Save before building the outpost. If it turns out you dont have enough materials to build all the extractors you want, load save, get materials.
This mostly happens to such ressources that are located on the edge of an outpost, but rarely also to spots right inside the outpost zone.
The best way to build outposts is to do it out of a _huge_ (8k+ cargohold) C-class freighter loaded with building materials. Carefull planning appears to be the only way to avoid this bug, or at least 'plug it's teeth'...
Hopefully a few bug fixes will give the game some polish.
