1) There is a file called StarfieldConsoleHistory.log. It is either in the main game folder or the My Documents folder. Delete it before you even load the game at all. (I killed the My Documents Starfield folder so mine will go to the main folder regardless so I can't say exactly.)
2) Go to Nexusmods and get "Baka Achievement Enabler (SFSE)." You will need SFSE at least for this.
3) I did console command "slm 14 2" and changed my name. It seemed to me that the (modded) name became the main save because it was the latest save. (modded) was not behind the new name for me.
4) Quick save, exit to the main menu, load back. (I didn't have to exit for this but some things you do. Might as well get in the practice.)
Repeat 3) to change your name back if your new name is no longer (modded).
This worked for me after the achievement enabler I was using stopped working and the author suggested to change to this one. The con with this is that it will not enable any achievements you may have gotten while the game was blocking them. You will have to either start over or hope you can get them in a NG+. No matter if I play with or without other mods now, I leave SFSE and Baka Achievement Enabler installed and launch with SFSE. The game seems to have the philosophy of "Once a cheater, always a cheater" unless you start a completely new clean game.
I hope this works for (me?) you. It did for me but after the December update that broke the other enabler I was using which caused my game to be (modded).
EDIT: Broke my pronoun, pun intended.
Not an expert, but i was told using ModManger2 and running the game using that (with a changing set of mods to be activated), will help to play save games and add/subtract mods and continue. Basicly do not mod the game folder itselve, except for adding these files

The archievement part is another issue, where another guy here told you something about that.
Download this, put in the game directory and mod/do whatever you want with the game, you still will get your achivements just fine.
Which means if you were to load your non-modified save from BEFORE using the console command it will flag that save as being modified once loaded (if you save it.)
To avoid this you need to exit the game session by exiting the game completely and then starting and loading the save.
- You used a console command
- You used a mod
It does not just become modified at random.
