To be fair, this isn't the first objection I had to the quest line. But I'd managed to not kill anyone they wanted me to kill. But I was still forced to frame people and conduct espionage, The implant was just the last straw.

That is the best ending for that storyline, where you walk away because the solutions are stupid asking wtf the writers were thinking.
While there were a few opportunities to play the classic rogue in the FC, it would be nice to see future quests or an entire campaign, relevant to Freestar, that allows for us resolve things by being sneaky or through dazzling bull-sh*ttery, and does not rely on bioweapons, high-tech trickery or sphess-magic.
Generally, by the time I get to that quest, I have more money than I can spend anyway.... So, I buy 'em their grav drive, and send them on their way.
