What Ship Weapons you use and why
I'm currently doing:
PBO-175 Auto Helion Beam
Obliterator 250MeV Alpha Beam Turret - Highest DPS turrets, pointed BACKWARDS
Nullifier 1750 Suppressor - Highest EM DPS, but only used when capturing ships

I keep the shields, engines and primary weapon group fully powered with just one pip to keep the EM on standby and the turrets partly powered since they are only used as chase armament. Turrets get a double dip perk bonus from being both eg particle weapons AND turrets, but I recently found out that some weapons count as both energy AND particle which is making me consider swapping the Helion Beams (particle only) out for Vanguard Obliterator Autoprojector (which count as both)... I could also see the argument for swapping the EM for eg missiles...

Everyone seems to have their own spreadsheets but these guys seemed to do a thorough job:

X6 Vanguard Obliterators 6.65 fire rate
X4 Auto Helion Beams 6.0 fire rate
PBO-100 Auto Neutron turrets 5.0 fire rate (to cover my 6)
There are no other ships in the known universe; that I could use to upgrade what I already have, so no need for EM's

I have 46 reactor pips - I fill engines/shields to max and put the rest in weapons, where the auto turrets can get away with a quarter the others need.

Heres how to decide how much a given set of weapons need - max it out and start firing, Then start subtracting pips - once you hear or see the fire rate slowing down.
Add one pip until the fire rate is at its optimum or as close as you can afford.

Particle Beams are the best weapon class, so using the best ones is pretty much what most people eventually settle on...

That spreadsheet you linked has bad math on the particle beam sustained damage.
Obliterator 250MeV AlphaTurret is 387 sustained, it is just silly strong.
(I have no clue why he divides the no-magazine dps in 2 in that column, it makes no sense.)
(The no magazine particle beam MaxEquip sustained = MaxEquip...)

I have a cap ship with emp forward and par turrets aft and laser turrets forward specifically for capturing ships, and the kill them instead ship is just all PAR because range and equal shield/hull effect.

Particle beams, rail guns, and missiles. Particle beams for range and taking down shields, rail guns for precision shooting at closer range to take out specific systems, and missiles when I just want the target to go away. :D (I have too missile launchers, almost 600 damage per shot..... by the time I have lock on, most ships can't withstand that hit.)

Vanguard Obliterator, Vanguard Hellfire. Easily some of the best weapons considering they only take two units of power and the closest default equivalents take three or four. That means you could potentially run six of each on your ship, and let me tell you, it melts everything, including legendaries.

Eh, quantity of mounts only means you need more hardpoints - dps when the ship has 12 pips worth of them is all that matters, but subbing in precision ballistics in place of EM could be good...

They are up there, yes, but there being 6 of each of them isn't a positive - using 3x Exterminator 95MeV Auto Helion Beam ought to give better dps and save you mount slots (depending on the formula being used the top dps performers shift around)

Correction: Stalviet's formula does put it above the Helion beams...
These two sheets seem to both agree that 4x PB-175 Auto Helion Beam would give more burst DPS than 6x Vanguard Obliterator Autoprojector, and disagree on sustained DPS options with ebk's formula putting Obliterator 250MeV Alpha Turret and Exterminator 95MeV Auto Helion Beam at the top whereas Stalviet's formula puts the Vanguard Hellfire Autocannon and Vanguard Obliterator Autoprojector at the top...
