Operation Starseed Bug?
At the end of Operation Starseed you have a meeting between Franklin Roosevelt, Genghis Khan, and Empress of Kush. During the negotiations Genghis Khan will probably need to be killed and the Empress of Kush will go along with what Franklin Roosevelt has in mind.

If you are careful you can avoid killing anyone except Genghis Khan. You meet with Franklin Roosevelt and he hands you off to Ada Lovelace. You need her to decrypt security code override.

Here is the bug. As soon as you ask her to do this all surviving members go hostile. If you kill any of them your companions turn against you. Or you can just leave and the quest is left un-completed as far as I can tell.

I ran off and did not kill anyone but everyone in the camp is hostile. My companions were still friendly but the quest is left unfinished.

Solution.

This is what I did to fix the bug. I ran to the spaceship and got into the cockpit. Shutdown the game and restarted it the next day. I went back to the settlement and everyone was friendly and was able to talk to Ada Lovelace to get the code I needed for the facility without everyone going hostile.

this is the most bugged quest in game I think. There are a couple of paths through it that work for some people, but most of the choices lead to a broken state. Looting the bodies breaks it as well.

After the trip to the facility and resetting the system with Franklin Roosevelt as the Admin I ran into another bug.

Upon returning to the settlement everyone was hostile. I used the scanner to judge if the residents were friendly or not so I did not have to get to close. So I returned to my ship and sat down into the cockpit and shut the game down. Restarted it back up and returned to the settlement and everyone was friendly. Again I used the scanner to make sure everyone was friendly. Completed my business with FDR and quest completed.

Sounds like you are trying to trick the system to some degree. On my first try Khan and Teddy didn't kill each other. Khan killed the believers.

Seems like there are basically a few options. Teddy joins one side or is neutral. Amanirenas kills Khan and allies. Khan kills Amanirenas and allies. If you side with Teddy may be option to mitigate.


Trying to go outside those options will cause problems by tricking the game. There is no tricking the game. There are only so many options.

Basically side with one of the three with minor tweaks or kill them all at the terminal.

You missed the point.

No one was hostile after I killed Khan. All fighting had stopped and everything was normal. I could have a conversation with FDR and everyone seemed happy.

The game only went buggy when I tried to talk to Ada. Then everyone went hostile by that act.

By shutting down the game and restarted is a time honored tradition to fix game problems.

I tried the wait-a-bit a few times and it didn't work for me, so when I got back to the camp with objectives to speak to Franklin and Ada, I left my companion by the ship (they will just kill anyone when they become hostile), then spoke to Franklin, then went to speak to Khan.
After the dialog options I chose, I had to kill Khan, so go find him, bu DO NOT kill any other hostiles, hence leaving companion behind.
When you kill Khan, after a few seconds Khan's allies become friendly and you can then speak to Ada.
I suspect, if you've killed anyone bar Khan, they will just become hostile again and you can't complete the mission.

This bug is happening to me too.
In my case, I sided with Amanirena.

Bugged quest is still bugged to heck. Happened first time through last year. Happened again this time when siding with Teddy. Had to use the ship sleep trick right after killing Genghis. Then, after dealing with the facility, I came back and everyone was friendly right up until an animal aggroed on them. Then after they ran outside the walls and dealing with the animal, they walked back into their positions ... and aggroed me for no reason. Reloaded a save, happened again. Reloaded a save, slept an hour in the ship, popped out, and was able to run in complete, pick up companion and GTFO. I think next cycle I may just ignore the place since it's obvious the developers aren't going to bother fixing it.
