The way I manage mine, since each pad is limited to exactly one destination, is to daisy chain pads to the final target destination. Each solar system with a resource outpost will have one outpost built near an He-3 deposit for fueling interstellar travel. Next to that pad will be a local system cargo link.
Example:
Planet A has interstellar link, He-3 collector(s) that feed to storage and to the pad's He-3 container, and a local system cargo link that receive cargo from planet B.
Planet B has a Tungsten mine, storage, and two local system cargo links. The outbound link (that will link to 1) receives input from the W storage and is linked from the incoming container on the other link. The second link receives resources from Planet C.
Meanwhile, planet Q has an interstellar link receiving from planet A linking input to a local link that links to planet Z where "Main base" is located with gazillions of containers.
Usually, once i get beyond about 4 links, I have to document the sequence so I know where to link the next inbound resource and where to go if I just need a load of a specific resource. Once you've maxed out, you can make something like 24 outposts and keeping that all clear in my head over weeks of play time, work, school, kids, grandkids, and so on, gets to be too much.
I've forgotten what the final limit is for the number of cargo links per base, but since they take up so much space, I usually don't have more than three in a single location. This list is from a text file on my previous play through, I haven't started documenting the current one but it's spread out enough that I'll have to visit each system to see what's where! All items at the same indent level go to the item above that is indented one less (but linked to the item above at the same indent).

2) if you still don’t see the link at the console, maybe the other side is a local link instead of interstellar? I’ve made that mistake.
