Don't use the landing site. You do not get a landing sequence for your base. You just select the base and the ships spawn on the pad.
1. Select a quest that leads back to your ship so it marks the ship.
2. Go to the terminal to edit your ship.
3. Open the editor to edit the ship, you do not need to change anything.
4. After exiting the editor the ship or ship marker should move to the pad.
If you only see a marker then do this:
1. Save the game.
2. Load the game.
3. The ship should now be on the landing pad.
If the ship is "half buried" open the editor again as you did before and it should be right now.
Note that even if the pad is entirely inside your outpost, this can happen if it is too close to the edge. Try moving it a little bit toward the middle. Sometimes even just slightly rotating it can work if it's already not that close ot the outpost edge.
This fixed it for me. Thanks!
