What I missed on my first playthrough were the "rescue hostage" missions which accelerate companion affinity increases.
Remember to free the hostage BEFORE talking to them, otherwise no affinity reward.
Actually, no. You can use the terminal as many times as you like. However, this is something I've done in NG+ so you could be right in the first playthrough.
It is just like the HopeTehc shipyard quests for materials does not seem to be an option until after as well.
I figured it made sense with considering the Freestar plot.
