[SPOILERS] Sense behind Andreja's quest "Divided Loyalties"
Last warning: this topic contains heavy spoilers on Andreja’s backstory as I’m trying to deconstruct “Divided Loyalties” side-quest.

So, just to summarize what seems clear:
[1] Andreja was born into the “sane” part of House Va’ruun community and was brainwashed into Great Serpent religion.
[2] Then she became a Va’ruun spy. Since Va’ruun went into hiding, her main (only?) connection to her family was via her spymaster, Tomisar.
[3] Early in her career, Andreja worked with a band of smugglers, which included Eren and Jaeda. As per her words, she befriended them.
[4] Their last shared mission occurred to be a setup. Andreja ran away from Va’ruun Zealots, leaving her “friends” behind. She was ordered to another location / job immediately afterwards.
[5] Andreja spied on Constellation for some time, but got uncovered. She declares that while she continues to work for Va’ruun, she kept some of the Constellation secrets (e.g. artifacts) from her superiors.
[6] After spending time together, Andreja asks Spacefarer (MC) to help her in reconnecting with her old friends, namely with Eren and Jaeda.
[7] It occurs that Eren spent several years drinking himself into oblivion at Aggie’s in Akila City, fearing that Va’ruun were after him. It is unclear if Eren knew that Andreja was a Va’ruun, but Aggie learned it somehow for sure. Eventually, Eren moved to a hideout in Hyla II for unknown reason.
[8] When Spacefarer and Andreja reach Hyla II, Eren is already dead and buried by his robot. His hideout is overrun by Zealots.
[9] There is a correspondence found in the hideout that suggests that Eren had known about Tomisar and told Jaeda about him (as per Jaeda’s message to Eren: “Once I’ve got my hands on them, we can find out if they’ve heard of this Tomisar you mentioned”).
[10] Andreja states that she found another unsend message from Eren, and that he had somehow been aware that Zealots were coming after him to Hyla II.
[11] We then go after Jaeda, who is now using UC Vanguards to get her revenge on Va’ruun. As per Andreja, Jaeda had been unreliable and overtly ambitious in the past, but she tended to act on her job and to achieve, which made her top smuggler within the band.
[12] Working along with Vanguards, Jaeda was able to track the exact Zealots (Zealot Captain) who were responsible for the ambush 10 years earlier, and is sure that it had been Va’ruun High Council (Tomisar) that tipped them at that time. Jaeda knows that Andreja is Va’ruun, and believes that Andreja had been involved in the ambush. Jaeda is declining to provide actual proofs, suggesting that she has just an indirect evidence. She denies learning about Tomisar from Eren (“Eren? What? No! I haven’t talked to him in a year. What do you know about it?”).
[13] Spacefarer is assisting Jaeda in fight vs. Zealot Captain. Zealot Captain boasts that it had indeed been the High Council who “sacrificed” Andreja’s band of smugglers to atone to Zealots for House Va’ruun past sins. Andreja states that Zealot Captain’s transmission indicated Tomisar’s involvement.
[14] Andreja then brings Spacefarer to Derelict Station UCN-48 in Muphrid system. They meet Tomisar, who denies his cooperation with Zealots. He accuses Andreja of breaching Va’ruun protocols, and of being swayed by Constellation. Whether Tomisar is killed or not, Andreja seems to be cut off from her family forever.

The problem is that some of the leads are not coming together. How has Eren known about Tomisar (9 above) and about Zealots plans (7 & 10 above)? Has Jaeda denied learning about Tomisar from Eren (12 above) just to protect him, or has the correspondence (9 above) been counterfeited? Was it High Council that betrayed Andreja (13 above) or was it Tomisar going rogue? Or mayhap Tomisar was telling the truth (14 above), and it was someone else who had betrayed the smugglers? Jaeda supposedly had a retirement plan (11 above), so is it possible that she and/or Eren had worked their own connections to Va’ruun? Could it be about Zealots trying to sabotage House Va’ruun with setting Andreja against Tomisar? One final option is that it was Andreja who tipped Zealots, betrayed her “friends”, fed them false leads, counterfeited their correspondence, and eventually put the blame on her spymaster. What is lacking is any reason for her to do so. There is no sensible endgame here, no purpose and no consistency in Andreja orchestrating the whole thing.

So, what are Your thoughts? Is there any sense behind “Divided Loyalty”, or is it just a quest botched by Bethesda?

Yes, Tomisar was acting alone in secretly supporting the zealots.

While definitely possible, there are still so many gaps with this option:
{a} How do we know that High Council was not involved?
{b} How was a band of smugglers of any interest to Tomisar or Zealots? For what reason would Tomisar sacrifice Andreja?
{c} …yet then continued to work with her for another TEN YEARS without compromising her any further, and not tipping her to his new Zealot friends?
{d} Why has Zealots not taken their revenge on Tomisar for failed ambush and for lack of further tips on Andreja?
{e} How had Eren learned about Tomisar? How had Eren learned about Zealots coming after him to Hyla II? How has Eren died?
{f} Why has Jaena denied learning about Tomisar from Eren?
{g} Why did Andreja falsely suggest that confronting Tomisar was a great danger to Spacefarer?
{h} Why had Tomisar not put blame on the High Council when denying his cooperation with Zealots? Was he truly surprised with the accusation, and thus missed to prepare a “story” to explain his supposed betrayal?
Etc.
