Fly to Porrima III and buy shielded cargo holds for your ship. Put the contraband in your ship inventory (it is always a 100% detection rate if its in your pack). Then fly to a Freestar planet and sell it at the Trade Authority. Quicksave beforehand, if you are low level id say 50-50 your cargo gets scanned. Just reload if you do get caught.
The reason you're being arrested to do SysDef missions is that you did not join the UC Vanguard.
2nd, upgrade your "Payloads" and "Deception" skills. The more cargo space you have ABOVE the amount of the weight of your contraband the better. So if your contraband weighs 100, go for broke onb the size of the cargo capacity. Get a shielded cargo bay as well. The Mantis ship comes wih a small shielded cargo, which might let you carry one or two small cases of contraband without getting caught, but having that Deception and Payloads skills maxed out will give you maximum benefit to shielded cargo bays.

Is it not worth it to that point?
When I first started the game I got like 39 contraband on Kreet and didn't know what to do with it.
(Got arrested trying to go to New Atlantis)
So I made and outpost, stuck it in a box and said I'll deal with it later.
I still haven't gone back to grab it yet 300 hours later...
The Den is probably the easiest place to land and not get scanned. But really contraband isn't worth the extra trouble. Just dump it and use the space for guns and other stuff you can sell anywhere.
Go to Porimma 3 and sell it to the bartender at the Red Mile.
