I just lost interest when I realized it would make the quest quite a bit longer and I just wanted it to end at that point.
edit: and having read some further replies I know I'll be doing it a little differently in the next play through.
And yes - that mission was awesome. Hopefully we'll get a lot more of these - we need more creepy alien stuff. The lighting in this mission was excellent.
Yes. No spoiler answer: Listen to what Raphael says how he survived, and he could have died. You might find something interesting.
Spoilery answer: You can find Raphaels body where he says he could have crawled to. In there, you can find hints how to calibrate the probe. You need to switch between two realities to bypass certain locked door
Step-by-step guide:
Find control room, it overlooks the experiment room where the probe is. You need to degauss certain controls. Try degaussing, see which ones need to it, turn them on and degauss them. Then turn them back off so you can proceed with the frequency calibration.
Now, switch to non-destroyed lab and repeat the steps. You will need to move between the two worlds to bypass the security door.
In the non-destroyed world, set Output frequency to 40Hz. Go back to destroyed world and tset the frequency to 24Hz. You will find that it will succeed in creating a stable connection by having two worlds both connect to 35Hz.
Now, just flip the probe controls and watch as the two worlds merge.
It should be noted that game never hints that this is possible in its UI. There is never [Optional] marker. Instead, game expects you to pay attention and realize there is a third way.

It's the "Schroeder's Cat" thought experiment and you get to be the observer that decides the outcome.
I missed the ledge/ruined bridge you can climb up to in that cave area with all the bugs. Don't forget about that!
There is a note in the control room that hints at what you need to achieve, and poking around values gives you hint where you need them.
