Use the one next to the research bench for materials, the other one against the wall for everything else, and the third one in the other room for whatever else.
No need to use random chests.
Safe containers are the 6 in the lodge (5 in the basement, 1 in the bedroom) which have unlimited capacity and the cargo hold of your ship, anything else is suspect.
Yes, when your ship gets scanned, any contraband anywhere on it, whether it be in a chest, just laying on the floor, or even in your personal inventory is included in the scan.
I don't know that myself, because I haven't kept anything in those chests long term. I used console commands to link one of the chests in the basement to all of the workbenches there, so those are the ones I've been using.
While I agree with you that the one in your house should be safe, I have seen threads that others have started where they claimed they lost items in their houses. So, personally, I wouldn't trust them.
