Otherwise, just store them in the lodge crate and pull them out for burst crafting.
The outpost works fine depending on if you have been upgrading the storages.
The crafting machines are able to take out resources from that box down in the basement

I just made 1 outpost as my crafting hub. I have large containers now and just add them as I fill up on storage. If use large spacepad and transfer container, its not bad to just unload ship to that and have transger container linked to each of your main storages. Solids, Gas, Liquids and Warehouses. It will auto empty and just keep doing it til ship is empty.
It is a pain if want to locate certain resources since in will dump without order, but with cargo links I can just request delivery of something I ran out of.
Crafting in the Lodge, the only way I could get it to work was to take everything in my inventory, do my crafting, and then put everything back in the unlimited storage. It's a few extra steps, but "Take all" and then "store all resources" works.
Best setup is to just make a lot of storage at an outpost. Using a crafting machine there, it will pull from all storage containers (the bulk ones, not personal chests), your ship, and your own inventory.
You can make one of those hopper machines (looks like a lift wagon) that lets you move resources from your ship to outpost storage. From there, have a pipeline connecting to the different sub-types of materials. Then you just need to dump everything in that hopper and it all gets sorted and stored for later use.
I use my ship to sleep in and pass time for mining outposts on the planet to mine their goodies if I don't want to build a hab on the surface or I don't have the materials to.

Which box are you talking about? If it's the one on the table, then that is not true. I tried it today by loading all my resources into it and checking the stations around to see if they'd find the ones I stored. Everything was listed as "0".
Seems like the only thing that responds to certain storage is the outpost. I've been able to use resources as the mining rigs are pulling them out of the ground. Your ship's cargo is also an extension of your pockets when it comes to taking out resources for crafting. The game needs a system similar to Fallout 4's workbench where you could store everything in that one inventory and use it to call up all the crafting materials you needed.
