I think the answer is to break out of prison, kill everyone on the Vigilance, then go talk to Delgato and Jazz about refitting your ship with the conductor tech.

For the Generdyne mission you can literally just sprint all the way to Breyson's office while spamming Personal Atmosphere to keep your O2 meter full - Ikande doesn't mind if the guards spot you or start shooting you; he'll be happy as long as you don't actually attack any of them.
(this is how I completed it the second time, and yes, it works - Breyson will be sitting calmly at his desk instead of cowering in the corner with his hands up - that's how you know you successfully completed the mission peacefully)
EDIT: oh and I had Andreja with me with a REALLY OP gun when I did this, so either she somehow knew not to kill any of the guards, or the game doesn't count it if your companion kills one of them lol
1. CompleteAllObjectives: Any leftover objectives of an active quest will be marked as complete
2. CompleteQuest (QuestID) Instantly marks the quest as completed.

You skipped running a bunch of scripts.
You are probably going to want it even less later when skipping scripts causes issues.
Your best bet was owning your mistake and rolling back to an earlier save or write off and go do new game+ and do it right next time.
