They don't have a system in place to have individual storage areas for the player's multiple ships, and I don't think they intended to put the resource into that.
When you open your inventory you call for files in your installation for all of the saved items on a list, to have multiple ships and their storage means this list gets bigger and bigger, until it stutters your game for opening a inventory screen or scanner.
I see no reason why items in containers shouldn't remain in the same containers, so long as the container continues to exist in the ship (i.e. the corresponding habitat module wasn't replaced), with an exception for the captain's locker when replacing the cockpit (content effectively gets moved to the new locker, which may mean that – in implementation terms – it merely doesn't get moved to the cargo hold).
to be frank having those containers around is kinda useless unless you do not plan to upgrade a ship for a very very long time.
But if you play certain quest lines that forces you to equip a different ship, then things gets screwed up.
Rather than storing everything on the ship and having it get moved around or random junk keeps spawning because the HABs spawns them naturally, I'd rather have a capital ship that your faction the Constallation or Starborn owns, and stays with you throughout universe jumping, it should be a 'static' space station sort of interior which has upgradable rooms and capacity, but otherwise saves everything you leave on there.
Outposts is kinda useless as a storage area because you don't travel back there unless you need something.
It's more interesting if Starfield has multiplayer, because all these extra goodies would have some use as other players can stay or roleplay in an area and move items around.
I have thrown in enviromental gear into the Captain's Locker. It is fine for that until you build an armory into your ship and get some hanging space for Backpacks and the like. Of course, it eventually becomes a bit obsolete.

You don’t even know how it works. Your opinion is invalid.
For the record it has its own limit and it doesn’t empty when you edit your ship. Your thinking of items in your ship and they do need to do something about that.
Anyway I suggest you learn the game before critiquing it.
