The quest broke New Atlantis city location for me

After the UC xenothings invasion at the spaceport quest completion I've got some critical problems with the Atlantis city map:
1. some floors are gone (ez money from the shipyard guy's chest but still pisses me off)
2. Can't reach the Well now (the elevator button is not working. All quests leading to this location are blocked

Have anybody experienced something similar? Is there any way to reach the Well location at least?

Woah... that's not right, lol. Gladly, worst I've seen is Sarah's skin textures going invisible during a mission. Hope it never comes to this.
