I wonder if you selling a large number of items to the vendors there IS what is causing the issue?
As for the many items, they might be related but that doesn't change anything whether they are there or not. One thing I can say is that it is IN the save file, all my save files are corrupted identically, unfortunately, I can't load an old one because I overwrite them after a while, I keep only 5 or 6 save files.
The theory of memory corruption over time seems correct. At first it was just the floor, then the kiosk, then the doors and now the NAT system... It's like NA is disappearing one piece at a time.
Hopefully some others having the issue can find a save and get it sorted and test if it works for them.
Edit: I tested loading my save before stealing the ship. I didn't steal it and then went to New Atlantis instead. Everything is normal there in this save and testing any save after I'd taken over the ship has all the stuff broken/missing in New Atlantis. Hopefully this will work for some others having this weird stuff happening.
