when you take over a ship, you use that ship untill you change to another ship.
In Empyrion Galactic Survival, a game I played a while back, I could dock one ship to another and fly it back to base, either to keep or salvage.
Do it at the Den space station in Wolf, or you may get scanned down - many of those ships have contraband aboard. There is a Trade Authority vendor at the Den that will happily buy said contraband.
It will then load the home ship after exiting the vendor.
If you steal ships to sell them you need to pay attention to your cargo in your home ship. The Misc section is going to fill up with all the decorative from the old ship. Decorative junk being sent to cargo also happens every time you edit your starship.
Which means all the cargo gets taken from the old home ship and put into the new home ship. Which may not sound bad, but it can mean an issue if one ship is say a freighter and the other a fighter.
This is one of those things I am waiting to see what modders can do with the system.
If you could remove components and store them in a container, to be used on possibly a later build, that'd be great...but, I know there are certain ship parts that are difficult to find.
in a way it is inconvenient but on the other hand it means you don't have to manage another set of cargo spaces.
