I would imagine the pirates would just shoot at you, but who knows.
I have the same issue. After interrogation I shot the guard and they became hostile.
Had to flee the vigilance and then the quest says to find the crimson fleet.
When I warp to The Key I get swarmed and shot on sight.
So clueless since there is no quest marker on where to actually go and find a neutral/friendly crimson person to talk to.
now my quest sais: speak to Adler Kemp at the Broken Spear..

This is the way. Rando approaches you on Cydonia.
Just a warning, OP: the pirates are all very PG and campy. There is no sex drugs and rock'n'roll to be had, they are toothless. You just end up with some money, another fleet that's blue to you, and having to get used to not killing pirates on sight.

After refusing to accept Commander Ikandes offer, I've decided to seek out the Crimson Fleet on my own and potentially join their ranks. (this is what the quest say )
So when I did it, I was picked up by UC SysDef when I got nabbed for some random 16 credit bounty and accepted the mission to go undercover.
You can get it by just being on Cydonia too?
But that just takes you straight to the CF yeah?
Is it a definite then that after doing so you’ll get intercepted by UC SysDef and offered the chance to be a double agent?
What happens then if you refuse then? Do you just go to jail, pay your bounty, and go back to doing what you were doing?
Or is there a way you can play through the entire questline with the CF without having any contact with UC SysDef?
Many people have answered this question. There is an NPC right down the ramp outside of the Cydonia jail that Sysdef leaves you at. Talk to him and he connects you with CF.
What I want to know is what might I miss out on by not being a rat (besides being able to sell dirt to Ikande's partner)
Still after completing it with SysDef as the victors, one of the Constellation companions spoke as if my character was forced into it.
You still need to do all the breadcrumbs to the Legacy anyway. You miss out on crummy SysDef clothes and ship parts.
