***IMPORTANT*** act ASAP if this happens
If you find yourself being 'teleported' to New Atlantis when you are boarding your ship, RELOAD a previous save, BEFORE having recently spoken to a ship technician(after capturing an unregistered/enemy ship). If you don't, and continue to play, the game will be permanently broken. Some things in New Atlantis will go invisible, as will most of your ship, and docking with other ships will become a nightmare with a lot of clipping, missing textures and the like. Sometimes you may even find yourself trapped on a planet because you cannot get into your ship(as the ramp can be up as if the ship is in the air, or missing altogether).

I had this happen to me and had to reload an earlier save, losing ~7 hours of progress. This is a very disturbing bug because it will actually permanently remove some things(trade kiosk, some textures/models/geometry etc) from your saves going forward(unless you load an earlier one of course and continue from there).

Also, make sure you are occasionally performing a manual save as there's only very limited auto/quick saves available in case something game-breaking like the above happens.

EDIT: Here's a Reddit post I found as well about this issue:

this just happened to me and now I'm in a loading screen reverting to a previous save. Hope to God this works. I do not want to repeat all that gameplay

This actually helped a lot! I initially suspected it was a small glitch but thanks to this post I've realized it wasn't and I saved myself a very stressful night starting a new save! Thanks for this post!

For me this was a CPU throttling issue where the Lenovo depot monkied up a mobo repair by breaking off a metal clip for the ram shield and having it sit right next to the cpu die.

After they fixed that - I had no more issues with the exact issue you're talking about there.

When I was experiencing this, I could get it to go away by simply switching to another ship (the frontier or such) and then switching back.

Glad it could help you! Good you found the post because at this point it's already ~21 days old and likely sunken to the depths of these forums after posting it. Very strange that they still haven't fixed this game-breaking(literally) bug yet.

They haven't fixed this, but removed vendor chests?
Anyway, thanks OP, this is helpful.

This bug really has nothing to do with anything like you're describing. Many are having the issue as you can see on reddit. Also because reloading an earlier save completely fixes it. Switching ships is only a temporary fix in my experience and things still break(maybe that is different now though compared to the game version around 9 september?).

Are vendor chests a thing in this game at all? I don't recall seeing any, but I'm not doing a crime playthrough.

No, not anymore, they were. Bethesda seemingly deemed it a priority fix to remove them with the latest patch, over actual bug fixes.

Oh wow that's odd. Was it in the patch notes somewhere or just ninja'd out of the game?

I think it was in the patch notes but i'm not 100% on that.

This was thankfully the first post that came up on Google when I searched up the phenomenon, which I am dearly thankful for. I don't know exactly what causes the bug, maybe it's that the "default" locations for ships that aren't your "home ship" is New Atlantis, and when you take the steps that cause the bug it messes up and forgets to bring your home ship to The Den, while simultaneously failing to fully load in New Atlantis. And the reason you cannot enter the space station that caused the bug is because you're still technically "in" the space station according to the game? It doesn't seem like an easy fix, but it's very easy to mistake this game-breaking bug for Bethesda jank and I sincerely hope they have this fixed soon.

Seems to be something along those lines yeah. Not sure about the disappearing objects/textures/NPCs etc though, might have to do with stuff that is not loaded in yet by default(unless you're there). Perhaps when one is teleported to New Atlantis from the bug, in some ways it may still think you're in the space station or something and thus some stuff just never loads in. All in all very weird bug.

Thankfully Google's algorithm is still good for something..!

I had this bug pretty early on (like 10hrs into the game), then it solved itself (dunno how) and then it happened again. In my case it´s solely related to The Dens mechanic, as i can register ships here without worrying about to few shielded cargo.
But after restoring itself, the bug reappeared and i off course did not reload an older save as it resolved itself before. But now the bug seems to proceed deleting textures from NA and i can either revert approx 50+ hrs off gameplay or live with it till NG+. Half the floor is gone, i cant make it out of the spaceport because the whole geometry is broken. How the frick is this not yet fixed ffs???
