It's not as smooth as it should be at the current time.
Its extremely simply once you "get it" and you can build better ships faster.
I just edited my ship up to a scarab class, but with with my own take on it. She is pretty pukka now.
While still good advice it's not fool-proof. You can still manage to make connections this way that don't allow passage to the cockpit. Some parts will still attach, but have no passage. Some parts have multiple connection points and only one passage. If you miss it then you can spend a long time tearing things apart figuring out what it going on.
This should be fool-proof because the game doesn't explain what's happening here, allows you to make these connections and doesn't show you where the error is happening.
I have a bunch of screenshots on my ipad that I took just to log where I was going wrong and what worked. I had to reverse engineer my designs in stages to get to the point where I figured out where I had gone wrong in this one ship. I learned why, but the game should waste your time like this.
Here was my first 'flight ready' design. The way I wanted it couldn't be achieved so I had to make compromises, but overall I think it's going to be okay for now :)

You can only have one entrance point to each deck. So if you use the 2 story cockpit the path from deck to deck will always go through the cockpit no matter how many ladder modules you install. All other ladder modules will lead to a dead end.
It´s a shame that you can´t control manually where your modules connect or where and how many ladders or doors you have between decks and modules.
I´m still hoping for a patch or update soon to fix that. Or maybe some mod one day.
I don't expect two 2x1 placed side by side to form 2 connections, but when placed one behind the other they should form a hallway. This would be clever design. Not the random thing we got.
Its common sense. They are pre-fab blocks. Its not space engineer. All you are doing is making lego ships.
I wish it was like this, right after I open the door to my quarters in the 2nd floor there is a ladder in my face. Even used the side mounted docker to get rid of another randm ladder.
No it's not lol, the pre-fab blocks have multiple entrances marked even if they're not used (e.g. yellow squares on the ground where ladder entrances could be), and how the blocks connect is totaly random. Since they're pre-fab, it would make *more* sense to give you control where the doors and ladders are considering the optional spots for them are already pre-defined.
Stop making lame (and nonsensical) excuses for gameplay problems.
You do choose, pay attention to how the hab modules, docker and landing bay line up when moving things around or building a ship.
