Crucible bugged (spoilers contained)
So Crucible is bugged pretty good for me. I finished the Crucible quest line, chose FDR, and whats her name ended up being neutral. Battle is over, I recruit Emilia Earhart to my ship. As I go up to talk to Ada to tell her goodbye, absolutely everyone suddenly attacks me. I have reloaded from before I even left the facility, and it keeps happening.

Everything is good, unless I walk past the buildings on the way to Ada's work area. My weapons are put away. This happens with or without a companion. Just suddenly boom, everyone, including FDR is a enemy.

For me, one of Genghis people was stuck inside a building piece and kept starting thi fight and everyone else just joined in. I used supernova to kill him during the war

Run away after getting the companion and never going back is the only answer I have.

I started having this same issue. With mine I was at the very end of the mission and all I had to do was talk to Franklin one last time to finish the mission. When I would reload a save I could sometimes make it to Franklin and start talking to him then in the middle of talking he'd just pull out a pistol and start shooting me. Other times they would already be shooting at me as I was walking into town. I did manage to get past it though by switching to another mission. Luckily I hadn't talked to H.H.Holmes in the cave yet. So I switched to that mission and while it was showing on the minimap all the people as enemies I went up to Holmes, convinced him to not try to kill me and it completed that mission. After that I was finally able to finish the other mission without everybody trying to kill me. So maybe just switching and finishing another mission might fix it. It seemed to work for me.

According to something I read online, it's a known bug, you can fix it by going back to your ship and sleep for 24 hours.

You can leave for 24 hours or when doing the actual fight only kill the leaders who are agro to you. If you shoot any of the non-leaders they will all go agro to you.

A recent followup. I've gone through this quest three or four times, but was only attacked on the last go-round. They came out guns blazing - even FDR was popping caps at me. Sarah and I killed all but Franklin. He looked to be on his last legs, but being the goal, he's indestructible. When the last citizen was dead, I went to find Amelia and Ada. Lo! and Behold! Crucible is repopulated and Franklin walks up like nothing happened.

Yes. It's a bug. I've seen it in other places - like New Atlantis. THAT was fun! Generally, I go to an earlier save, change a decision, and that alternate timeline no longer bothers me.
