Do NOT put items into the captains locker/Racks in Ships (Cargo hold seems safe)
Just found out the hard way, when I fast traveled back to my ship it ate my weapons,
Until this is patched, I would recommend to only put items into the Home base Chest (which has unlimited space) OR a Base built chest.
Weapon racks also despawn weapons sometimes* so I would steer clear for now.

When you change ships OR aquire a new one and switch back to your old one OR modify the current active ship, all items will be transfered to the cargo hold of the active ship. This includes items placed in containers (captain's locker, mannequins, backpack stands, helmet stands, weapon stands). I watched that happening twice and now don't bother using armories (I might get back to decorating once I have my "final ship"). This also explains all the clutter in the misc section btw - boarding ships adds those.

If you didn't encounter any special situation I'm pretty sure the items aren't gone but simply back to the cargo hold.

This has been my experience too. The items in Captain's Locker with sent to normal cargo storage. Not saying there isn't a bug, but this may be the explanation for some people.

If you modify or upgrade your ship all the items are put in your cargo hold. Even the clutter in the ship.
