Which is obvious since the NPCs are there to makeup for skill trees you don't or can't spec into.
I just tried buying a ship and I can buy it, but it won't let me set the Class B ship as my home ship because "Your Piloting Skill is too low for this ship." I have Sam Coe currently as my active companion and assigned to my starter ship. I tried assigning him to the Class B Ship and it's not letting me do that either. I tried both with him as my active companion and just assigned to my starter ship and it still won't let me make it my home ship or assign him to that one.
I found a Class C 29 output reactor at Deimos Shipyards, but I beelined Piolet 4 and Ship Design 4 ASAP so don't hate me if its not there.

I just tried that today, ship customizer won't even let you save a customized ship if your own skill is too low for the ship class. Having Sam assigned to ship crew does not help.
Right, I quoted the person saying you can fly a Class C Ship because they said you can fly ships above your skill with a companion, and I'm proving that I tried that and it didn't work.
but there are two conditions:
-you must have ship design perks that allow you to buy class B and C modules.
-you must have at least 1 point in piloting, otherwise Sam's buff does nothing.
I will go explore planets for a second to raise some cash, I already have the relevant ship design perks. I'll test it as soon as I have enough money for like a Class B shield.
I think to make it work you would have to buy a class B ship, but I don't have 200k in-game to buy one and test it right now.

The problem is that the skills from the Crew aren't added in until you sit in the pilot seat, but the game won't let you sit in the pilot seat if you don't have a high enough Piloting skill in the first place.
Generally, the crew skills, for ships and outposts, give you bonuses but do not unlock gameplay features that the perks in question do. So with Sam Cole as a active crew, your ships is even more maneuverable than if you just have two points in piloting skill. However, depending on your ship, engines, etc... that bonus might be hardly noticeable. He can help in that regard to have your ship more maneuverable, without adding one or two more engine modules, which means you can jump a bit further with the same grav drive.
Unless it is a bug, Cole doesn't allow you to pilot class B or C ships. He isn't piloting the ship for you, and without the perk investment you don't have the skill/training to do it.
As far as ground combat perks are concerned, those should affect only the crewmember in question, making them more effective if you equip them with better weapons that suit the type of perks they have.
