Will utilising the console disable achievements with this fix?

If you check your status, it should tell you EXACTLY what you are afflicted with. Then you just use the "Aid" for that affliction. There are ones for one specific thing (like hypothermia), some that fix multiple things (hypothermia AND frostbite), and I've even found one that cures ALL afflictions.

Alternatively, go to the residential district in new atlantis and visit radical medical, the doctor will fix you right up.

Poor air quality isn't an affliction. It's an indicator that the air you are breathing can result in afflictions. It's normal "fix" is to go to an area with clean, breathable air, such as your ship. A few people seem to have a bug where the "poor air quality" never goes away. Going to a doc has no effect (at least from what I've been able to find)

I've done everything to try and fix the status even after going to clean air it stays there like I said it's glitched and even with visiting a doctor it doesn't work... I started a new game lol no issues with the new game but I appreciate everyone's advice

Only using certain commands will disable achievements like God mode and other cheats I doubt changing the weather will affect it. I'm also certain if you disable your cheat command it should turn back on achievements but I usually only use commands to fix something. Even I skyrim if you bring back a character to life or teleport them to you I won't disable achievements so it just depends on the command

I can confirm this disables achievements.

You don't always have to cure your conditions with meds, some of mine (mostly coughs from those type of conditions) have cured themselves when resting and returning to the ship... If it doesn't for you then maybe it is a bug idk

I had the same bug with a permanent "freezing vapor" environmental condition on every planet. The player.removespell fix above worked for me. I typed "help freezing" in the console to find the id code for the "freezing vapor" spell. Does disable achievements, but I'm not getting frostbite every 4 minutes.

freezing vapor condition is still glitched...after 2 patches, well perhaps after four or more its going to get fixed huh? we'll see.
