Anyways I think there's a chance you're finding critters that aren't on the menu so to speak, check this screenshot.

I have yet to find a damn planet with any real life on it so this is just a hunch. Your mileage may vary. Let me know if you find out somethin different and also let me know if Kate Hudson was fun to work with.
Did you hit 'F' to bring up the scanner while having your drill equipped? Then, once you're close enough you hit "E" to actually scan it. Some creatures (killed by others) can be scanned dead.
Because if you harvest ore, or gases, it counts as scanned without the actual scanner up. Which is what it looks like to me.
You have to scan multiple examples of each flora or fauna before they are marked as scanned
