I can confirm that disabling color management does stop the bug, but instead of stuttering, the screen goes very dark until the mouse disappears.
The workaround currently would be to go into the System Settings of FFXIV and change the mouse mode to Software-based, however this would naturally incur noise input latency.
I believe the issue may be related to how Proton is handling the polling rate of the mouse/Trackpad and if too high (1000Hz) can introduce this kind of issue.
Finding a proper solution is proving difficult so I'm hoping that Valve can address this issue via a Proton update.
If that's the case, I'm wondering if there's any launch options or parameters that could negate this from happening?
A few other details for GW2:
1. The frame drop only happens at the start of the input. My FPS returns to 40 while holding down the mouse clicks.
2. Game Mode hides the mouse cursor after a short period of no movement. This causes the same kind of frame drop when the cursor is hidden.
3. There are smaller frametime jitters while the cursor remains hidden. These jitters disappear while the cursor is visible.

The quality isn't the best because of Streamable's compression. The FPS drops are also much more apparent in person than in the video. The beginning shows the frame drops at the start of camera movement. Then I hold down the mouse click and rotate the camera to show that the FPS goes back up to 40. Lastly I repeatedly let Game Mode hide the cursor by not touching the right trackpad, and the end of the video shows the jitters from leaving the cursor hidden.

Watching the video in 60fps will make the issue more apparent.
Notice when the mouse (via Trackpad) is clicked, the frame-rate reported via Gamescope tanks, and is also visible when watching the camera move side-to-side.
