I have my common customizations in a script that I run after every upgrade, has gone pretty smoothly thus far; the most time consuming part was getting xboxdrv to compile and load automatically (and the way I did it is veeery hacky) since I didn't want to bother figuring out how to build in native compatibility for my controller. Also, making your own flatpaks/appimages is not particularly hard, so if you really do want a piece of software that isn't already available as one you can easily package it. Alternatively you could compile it in your home directory and not link against shared libraries.
This was fixed in the latest beta or maybe a few betas ago. Steam will not attempt to reconnect if you are offline.
