Fallout 3 Anniversary Patcher on Steam Deck
How do I apply the anniversary patcher to the Steam version of Fallout 3 on the Steam Deck?

I took the "Fallout 3 GotY" folder out of the steam>steamapps>common folder on the Steam Deck and transferred it to windows, then I placed the Anniversary Patcher in it and applied it. Then I moved the folder back to the Steam Deck. But when I opened the game and ran "GetFOSEVersion" it says the command was not found.

Sometimes it's easier to just mod Fallout 3 within Windows, then transfer the entire installation folder over to your Steam Deck. This is how I managed to get a fully modded Fallout up and running on the Steam Deck relatively easily.

If you have New Vegas, a Tale of Two Wastelands brings Fallout 3 into the more up to date Fallout New Vegas engine and adds some of those enhancements too, and it also combines the games into one. I basically just modded the games on Windows, then copied the entire installation over to my Steam Deck install, overwriting everything.

Modding not quite as easy on Linux yet. You sort of have to do everything manually, like in the old days. The new version of Vortex will have Linux support though, so it should get easier soon.

Well you did one thing differently. You took your Linux install, copied it to Windows, ran the patcher, then copied it back to Linux. I suggested installing it on Windows, modding it fully and ensuring it works first on Windows, then copying it on to a Linux install, overwriting what's already there. If you're using the script extender, you'll need to override Steam and Proton to launch via the Script Extender, rather than the main executable.

It might be better to follow a guide specific to modding Fallout 3 on Linux. It can be complex, and it's probably not something someone could really walk you though on the forums.

Doesn’t it need to be installed on SteamOS to ensure things like shader caches get installed with it?

Yes, but you overwrite that install after its installed with your fully modded and working version from your PC.
