Maybe it will be fixed when deck's UI will be ported to desktop's big picture?
Currently I found a painful workaround:
In Steam Deck in Gaming Mode prepare a control configuration and export it as a new personal save.
Then switch to desktop mode.
In desktop mode open steam big picture.
Start streaming from there (do not choose controler layout before starting).
When in-game press STEAM button, choose "Controller Configuration" and press X.
Go to 'Personal' and choose your saved layout.
Confirm with X.
You can play in desktop mode and use big picture to modify controls. You can also go back to gaming mode and stream from there and the most recent configuration will be active but it wil be unmodifiable in game.
Using the beta is even worse as the steam button invokes the game mode overlay, but it does not allow you to change the controller layout. Also the "steam + X" hotkey to display the keyboard does not work.
The only workaround I have found for now is going to desktop mode, run steam in big picture and make the desired changes.
Hopefully they fix this soon to be able to use the game mode overlay to setup your controller on Remote Play. I think Remote Play is one of the key selling points of the steam deck, at least for me, so they should prioritize on getting this right.

The current public builds of Steam doesn't have support for the Neptune controller (Steam Deck), you can fix this with this guide[redd.it]
They released an update for that build so you no longer have to run `-gamepadui`, and if you launch the game from the host before connecting the Deck you also don't have to deal with BPM (grips will still work).
