Obviously ejecting the card Windows is installed on while it's running is a ♥♥♥♥♥♥♥♥♥ ♥♥♥♥♥♥♥ stupid idea. Otherwise, sure, why should you not have 2 entirely separate SD cards with entirely separate data payloads?
As for inserting, you obviously would want to insert it when SteamOS is shut down so you can boot from it the next time you boot. Inserting the Windows SD card while SteamOS is running shouldn't change a thing though, not unless you decide to actually use that SD card in SteamOS. Obviously, formatting it in SteamOS will absolutely ♥♥♥♥♥♥♥ kill the Windows instance.
As for your other SD card, the one with games on it, Valve have been blowing that horn that you can insert & remove it anytime. Again, you obviously shouldn't remove it when a game's running from one, but I'm sure you've thought of that
I don't really see any point in keeping steam os, just set up start in bpm, then you get the same interface but you're not limited anymore.
You can still reinstall steam os again, if you ever feel like it.
