It has Windows and Linux versions, is available on the Discover app (the Steam Deck's app to download programs), works with native and Proton files, has solutions for cloud integration and, best of all, the info about the saves is automatically taken from the PCGamingWiki website, so the games it supports will only keep growing and doesn't depend on the developer of the app updating them manually whenever.
I myself have edited the PCGamingWiki pages of a few small indie games that weren't recognized by Ludusavi and they started working the very next day, not only for me, but for everyone using the app who has those games.
It also allows you to create redirections when creating and restoring backups, so if, for example, you reinstalled Windows and changed your username, you can tell it to replace the old name in the path with the new one when restoring a backup, so the original backup of "C:\Users\old_name\game\save.txt" will be restored to "C:\Users\new_name\game\save.txt" instead. I don't know how easy is to use that to sync the files between Windows native and Deck's Proton games though.

What should I use to transfer them elsewhere when I reimage my Deck since they won't be saved on it once everything is refreshed?
If you have a desktop, you can use this plugin to copy files to your desktop via USB:
