It's healthier for the device to be shut off completely every once and again, as sleep mode is not really a substitute for that.
From my experience, sleep mode should only be used if you plan to pick up the device after a short break. And only leave your deck in the case while it is *completely* turned off.
Furthermore, it is easier to accidentally resume from sleep mode since you don't need to hold down the power button. That's why a complete shutdown is more reliable when not in use.
Does anyone think my system was damaged from this happening for a few days?
I agree, you do need to shut down the entire system every so often.
When it's in sleep mode, the only difference is that the running state is frozen and held in memory. The device stays just alive "enough", to maintain that memory state. Other than that, it's essentially off. No hard in using that. I mainly only put my Deck to sleep, but every 3-4 months (typically when an update comes through) I do a full reboot. No issues here. However, I do not put my Deck into it's case unless it's full "OFF".
If the Deck could not get adequate airflow, it could potentially overheat. If the case was open enough to have power running to it, that should be enough to allow it to breathe in that situation.
